Does these shop rewards in fish mania refresh daily or set for the whole event cycle? I read in some other threads that we could get like 500 unbound runes etc, but in the shop I only see 100 or so as a limit.

I would say use Karin instead of Kakashi. In my opinion Sasuke and Kakashi serve similar purpose in terms of combo and doesn't combo well with each other in your current team. On top, Karin adds poison debuff, which makes your team more potent - para, ignite, position, accu.

I think in the long run, its better to upgrade all of them. You would upgrade the first 5 before upgrading the rest, but I think you should upgrade others as well. I upgrade similar to @Overmain.
