1＃ Go ToWhenever I move a ninja, even if the runes are locked into place, the runes will move depending on who is in certain spots.
I know it's a minor inconvenience, but I don't want to have to moves runes each time I change the position of a ninja to somewhere else, it's time consuming.

Your runes never moved their places. It is the position of the ninjas that changes. It is inconvenient, but I can understand why it's set up like this.
They should make it so we can move the ninjas in the chakra system to match what we want them to have if we decide to change our ninjas to different positions.
