Space-Time -> Strongest Ninja has own shop there, you can turn Basic/Medium Refine Runes and almost all of the Ninja Exam upgrade scrolls into Bet Chips and buy things from 2nd tab.

Hello,
I will submit your suggestion for directly synthesizing these runes into more powerful ones, but Mertsi is correct, there already is a system in place that more-or-less does this in the Space Time shop!
