Use a lineup with masked man and immobile Anbu Itachi, thus preventing Shisui from gaining extra standard attack and debuff cancelation. Having a higher initiative also gives you an upper hand if you want to focus and burst down Shisui. Just don't forget to equip pakkun as your summon mystery to bait his dodge passive.
