You get battle points from plot instance and elite instance when you unlock a new plot or a new elite instance...example plot 6 and elite instance 6...

Instances, mostly. The shuriken-looking things are battle points. I'm not sure if you get any from the Arena, though.

To get full battle points remember the blue circle things. I didn't know about those until, like, level 40, haha~

i just do elite instances and get a higher progress.... not sure if helpful

When you do plot, theres a max of 3 shuriken (or battle points) you can get (completing blue circle, min deaths, clear). Just 3 star all your plots for max battle point progress.

On the subject of these, once you 3 star all plot / elite instance up to around level 88/90 you cross the path another time over putting us half way between Jonin and Kage or something right?
Being how long ago you reach Jonin are there added benefits upon reaching that next stage or is it just the pathway that gives the bonus?
I think i remember a large stat boost increase or an increased stamina cap (without a medal)

It's just an additional stats boost like the other rank ups were. As far as I remember you don't unlock any new features or gameplay functions, you just get a bit more stats added to your main character. You can see how much your stats will go up by promoting by clicking the "Progress Attributes" *on at the bottom of the Progress window.
