That's the risk you take when spinning the wheel. You might get the same thing twice. Although, I agree that you should be able to exchange the skill books for ninja fragments.

There will come a function later where you can turn skill books for one ninja into skill books for another. I'm not sure of the exact details of how that will work, but that alone makes it worth it to hang on to the books and not sell them off for the pitiful amount of coins you would get.

Hi! There is some RNG involved in doing any wheel based on chance. I know the frustration in getting a dupe and I recommend you saving the resources and not selling it for potential future purposes.
