One thing that comes to mind is if its all open initially, which version of a character would be in garden? For example right now if i get jonin minato I can farm his frags from there although the power boost applies to all versions of minato. In case if its like you suggested which version frags you get?

Well the version you get frags of is the same regardless. For example, if you had only killer bee seven swords, you would still get killer bee samehada frags from him in the bonds interface.
