I believe they give you ninja exp, or experience for ninjas apart from your main character. (Eg. Naruto, if you're using him in your lineup and is not already at the highest possible level) Your main character only receives exp from events and missions/instances. As far as I know the mobs are pretty useless, as most don't worry about not having enough food for their ninjas to level up anyway.
