If he has less refining stats than you do, he's faster because he's in a higher position than you are. Move your Fire main up so he acts sooner.
In other words, say your formation is Hinata in front, then Gai, then Fire main, then Kabuto on the side next to him... terrible team but just an example. In this scenario, Fire main is in position 3 on the team. So he is SLOWER than people in position 1 or 2. Lightning mains tend to be in spot 1 or 2.
If you are in a similar position to the enemy, the game checks your Initiative to see who goes first. This is where refining makes you faster. But it only applies if you are both in the same position relative to other ninja on your team. Someone can be lower level and still act faster by having more refining than you done or by being in a lead position.
The reason characters like Neji seem to be super fast is because they are always in the front of the team. If you put them in the back they suddenly become slow.
