The internal timer you are talking about is just latency you are experiencing on request between your client and the server.

*Edit, there is an internal timer, but the speed of the timer can be manipulated as well.

It would be best for you to avoid using such software, however it shouldn't create any problems, as long as none of it's "extra" capabilities are used. I will confirm the answer with our team, and I would expect it to be unallowed.
To summarize, I would advise against it, but I will let you know the 100% certain answer as soon as possible :)

If you can run up during cd then fight as soon as cd goes away, you have a distinct unfair disadvantage to most players who have to wait for the cd, then take another 5-10 second to run up and then attack.
Ofc, this doesn't really matter if you are couponing the cd away, but most people don't do that.

So I'd say it's probably best to not use it in anything PvP or competitive. Because if it doesn't provide an aid their, why use it? If it does, then it's probably unfair and shouldn't be used. As far as PvE stuff like TI, wanted, sealed and stuff of that sort, I don't think anyone cares what you do (well, sealed maybe a little, but not much at all)

The question now is, if somebody used it can you autodetect it and instaban it or not? Because if the reply is no then is almost useless that is said to be banned.

Unfortunately, there is no way to directly see if someone is using this browser or not.
This is a slightly modified Chrome browser, loaded with tools allowing you to cheat in games such as flash or webgl. The user-agent is exactly the same as latest chrome version, so no good way of identifying it.

There is another way to detect it + similar tools, as well as preventing them to work, but this requires some modification to the combat simulation mechanics.

That being said, Cowoon executable is unsigned, untrusted and contains adware which may attempt to trick the user into installing malicious programs. Using email, payment e.g. over such applications are not recommended.
