So this happens when you have two ninjas with a 20 chakra and BCD0 in the same lineup.

My sample lineup is

X-X-X
hash-X-X
iruka-darui-LM

LM has Lightning Armor with Taijutsu Attack and Bloodthirsty.

When on auto, LM does his std attack first two times and then does his skill.
It doesnt happen if i replace iruka with someone who doesnt have a 20 chakra+BCD0

tried to attach the .nbr file, but it says 'banned from attaching such files'

Most likely due to iruka being in the team. His mystery takes precedence over other mysteries due to his ability to interrupt. If no one was using mystery skills in the other team, then the other skills will trigger first. (this also includes iruka, who just randomly targets) When the first position attacks, this is most likely where the system would trigger the other skills. However, if for eg, WB Asuma was used, then the 40 chakra would allow both mysteries to be triggered without the delay I believe.

Just basing this off what I've experienced on how this game works.

FYI, if you replace iruka with say.... hinata, the game won't wait either and will cast at beginning of the fight.

The significance here is that iruka have an interrupt skill, which on auto the game will wait on before spending chakra so that it can be sure that you have chakra to interrupt enemy mystery, only after your (and enemy's) first character have acted, is the auto system reasonably assured that they wont be casting anything, ergo stop waiting and reserving the chakra for the interrupt cast and let you cast whatever it is you would normally.

So as far as 20 chakra first turn castable chars, only iruka, Ao and Neji(GNW too) does this. Any other 20, you would cast either that or your main's mystery immediately.
