Equipment configuration is tied to sets, while it probably won't be that big (normally), it might be part of it. Ensure that same character have the same equipment.
Same goes for summon, thou again, probably not that much (unless set 2 is missing a summon, which might cause a full set of summon rune to no longer apply)

Other than that, I don't see how it can differ.

Post the time or something so we can see you're not doing anything to mess with the power :lol. i dont see how you can lose 1k power without messing with with stuff like ninja tools, mags, eight gates, and other stuff.

Higher refinements/stats on different ninjas affect BP differently due to scaling.

Did you previous remove all the ninjas and place them back?
