There's a verification before merging runes.
Although clicking too fast, players at times don't realize that they're combining runes.

Additionally, Runes don't just disappear.
As Akakami stated, please lock your runes to be safe.

You can equip and unequip a locked rune.
Just a simple question, Were the runes locked?

That's not needed.
I've informed the team about your issue. They'll investigate to see if there's an actual bug involved with the runes.

In the future, please refer to locking your runes.
