It did happen to me once. The thing is, they don't "vanish into nothingness", when you click on 2 runes one after the other to quickly the game merges them, dunno why it does it but it happens. So to be safe, be sure to lock the runes that you use so that they can't get merged and be more careful.

p.s. I lost a gold fire rune lol
