In the tutorials it says click on an enemy you want to attack, I try to do this when fighting but they attack who they want.

Ive tried with manual before as I can see the *on that says auto say auto not cancel

The targeting system is for Mystery skills, if I'm not mistaken. The attacks prioritize the enemies in front of them, unless otherwise stated.

All standard attacks go toward whoever that is in front of your ninjas
You can only select a target for your mystery attacks, and to do so you simply just click your target and it will light up like this.
