I don't think I've ever gotten full ninja (worth of frag) from breakthrough. But I do believe I get ninja frags and at that most(thou still few) of the rare ones I get are from breakthrough.
There is always the treasure room consolidation prize, can get rare frag every other day from that with lv 80...
