You pull them, some are more rare than others like Itachi's skillbook. Need 4 star to upgrade some skills and 5 stars for the rest.

I cant imagine them putting Konan in survival, its just too good to be true.

    It's pretty cool that we can now refine extra 5* ninja fragments. I think this is a permanent addition in this game, but please do correct me if I'm wrong.
    However, someone posted in future there should be a skillbook feature where we could upgrade our existing ninja skills with fragments. Is it true? Should I hold onto my fragments then, especially on main character?
    I remember a picture was also posted as an example, showing kakauzu's chase skills doing ignition and paralyze after upgrade.
    Also, can we do selective refinements here? Like, I want to keep all extra fragments of my main character, but use all guy and hinata fragments. Can I do that?
That is correct. "Refine Fragments" is permanent feature.

two click will max out the slot so it is being forced to use coins to exchange missions.

Trade off your missions that you don't want to use/give to inactive people. That's what I do.

As someone who is color weak, I find the lantern event extremely annoying. I have issues telling wind from earth as well as water from lightning. Luckily, wrong selection does not cost lanterns, but it is still quite annoying to have to trial and error it.

not bugged you need to reach rank 3 "during the event" to claim the rewards
