Unfortunately, the target selection when using auto-battle has fixed rules that players cannot alter. While you can learn these rules and make teams to work with them, they cannot be changed, so you cannot simply designate targets you want your ninjas to attack. Often they will attack the lowest health unit or attempt to interrupt a unit using a mystery, rather than make intelligent tactical choices of high value units.
