It's experience points, same as you get for feeding your ninjas Bun,Ramen,BBQ. So if you are completely out of food and need to level a ninja, you can do it by fighting them.

if i remember correctly those are ninja xp, main doesn't gain from them only the other ninjas in your team

The points that you get from defeating Random NPCs outside the Villages are for your equipped Ninjas (Except Main Character). It is like using Food for leveling up your Ninjas. Thank you.
