1＃ Go ToI'm even guilty on this. lol
Like the title says, its forever broken. Kisame[Samehada Fusion], Kimimaro[Halloween], and Hiruzen[Edo Tensei], run that mode. If you don't have them, you're team will most likely lose, even if your other two teammates do, unless the enemy doesn't either, but if all 3 of the enemy is using one of them for their blitz team but one person isn't, you've most likely gonna lose.3v3 has become a mode new players can't do anymore or if they do they will win if the enemy team lets them and retreats and that can take a while.
My team in 3v3 is Kimimaro, Hiruzen blitz team. And seeing victories where the enemy didn't even get to attack once. My opinion, I think they need to be nerfed for 3v3.

New player always needed to hope that
1) They would meet somene from their own server
2) They would get a retreat-win
Quite frankly, losing to those teams blitz teams aint bad. It goes fast.
It is fast, but it can even happen when people are running those blitz teams. New, and weak players need more of a hope than retreat wins. But with blitz, that's less likely to happen seeing its quicker to get the win than it is to wait til round 2 then retreat, so a lot of people will take all 3 wins. If people weren't using those blitz teams, new and weak people would be able to have the strong people carry them, but they cant with this these blitz teams.

the only value in the 3v3 or in any PvP anything is the prize and considering the prize anyone really wants is frags to unlock or power up a ninja it doesn't really matter to the people running the game since you can get frags from 3v3 without having to win so they don't need to fix it actually scratch that from their perspective they already fixed it enough
But if they want the random ninja frags like I like to go for, then it is an issue. Quite a few times, I have wanted the random frags over the prize ninja, just so I could have a chance on working on the edo jinchuriki. Luckily for me though I use Kimi, edo hiruzen and wb asuma for my team, so I don't have any issues, but I'm sure there are a lot of people who aren't lucky and do want the ninja frags.

It would likely be impossible to nerf ninja for specific mode only.
It is very easy to fix: 3v3 teams should follow the same rule as single lineup does: only one copy of a ninja, with exception of mains. No more 3x Samehada Kisame, 3x Edo Hiruzen, 3x Halloween Kimimaro and so on. Most teams out there are group teams to begin with, so players would be able to decide who takes who.
I pretty sure it can nerf a character for mode if they wanted to. I mean in arena vs other fighting modes, only initiative matters in arena, but not the others. How did they pull that off? They can change anything in the game if they wanted to. They just need to want to. That's the only problem.
