First of all, the standard rule between the battles is "Whoever has the highest Initiative will Standard/Skill first" but there are some scenarios where this rule gets bypassed.

1. If you are using "Non-Prompt" Mystery Skill. For example, your ninja is placed as your Position 1 ninja, you used his "Non-Prompt" skill. If your opponent used a skill that is a "Prompt" Mystery Skill, then regardless of the position it will go first. This is because "Non-Prompt" Mystery Skills have to wait for their turn before they can cast or release their skills. Ninjas like Yamato, Sasuke, Pain - Jigokudo, Anko, and some other more are like this.

2. If your opponent has much more Initiative than you. For example, your Position 1 ninja has 10k Initiative and your opponent's Position 2 has 20k or more Initiative, in this case, your opponent's Position 1 and Position 2 will move first or use skill first before your Position 1.

Now, in your case. You are talking about Main Characters and as far as I know, all of Main Character's Mystery Skills are Prompt Skills. If your Main Character always moves first or releases skills first then your other ninja in first position slots might be using a Non-Prompt Mystery Skills or your Main Character has more Initiative than your other ninjas.
