I will try to answer your questions as much as possible based on my knowledge, though you may also find some answers from other peoples that might suit your style or interest better.

1. Now about the source of ninjas, basically we have Elite Instances where you can get some ninja fragments each time you fini* or sweep it. This is mostly where you can get the regular ninjas that you may use in your teams though honestly, only a few of them are useful enough when you reach your mid-gaming stage. For the other ninjas, mostly all of the events have available ninja fragments to offer but what you have to do is to find a proper or a good timing on when to buy or spend your resources (whether you're a F2P or P2W). For example, if you will target to obtain Minato Namikaze [Edo Tensei], the best event to get him as of now (just my opinion) is from Lucky Stars Wheel, since this event is usually together with Fukurokumaru's Deals these past months. Spending there will get you a good amount of Power-up items while having a chance of getting the jackpot ninja and using the stars points to redeem him. Of course, you should do it when you have enough coupons amounting to 25k to 30k to maximize its value by having more gain since Fukurokumaru's deals are a spending rebate open for Coupons, as well as Ingots. Doing a max Fukurokumaru's Deals will get you a lot of power-up items as well as a free ninja. There are other events that you may choose to spend also like Great Plates, Konoha Great Tree, and Konoha Outlets which are my top picks to spend coupons.

2. For the PvP modes in Naruto Online, we have Sage World Battlefield, Sage World Battlefield Arena (Saturdays), Fighting Matsuri Challenge, Fighting Matsuri Challenge Arena (Sundays), Space-Time Championships (Monthly), Arena and Ranked Arena, Themed Arena (Special Event), Zenith Arena (Every last 5 days of the Month), Ranked Battles, Survival Trial, and Plundering (Convoys).

3. For Arena, all ninjas and players will be given a level of 100 and will only carry your Initiative stat. Means your Initiative from Runes, Ninja Assist Cards, Ninja Assist link Cards, Treasured Tools, and other interfaces/features where you can upgrade your Initiative.

4. For a Co-op PvP/PvE or Team Battles, we have Team Instances that you can do 5 times a day or 20 times a week + 5 more additional attempts if you are playing with a friend with friendship level of 5 or more. We also have Strong Approaching that involves strategies for defeating waves of enemies, this is available 6 times a week + 1 attempt with your Group mates (must be a team of 3 including yourself). There's also Great Ninja Wars or Cross-Server Great Ninja Wars where your group will compete against other groups weekly (Every Wednesday and Saturday). Ninja Rogue Outburst c*so be done with team and also have a PvP/PK mode where you can attack other players/teams. Wanted Missions c*so be done in Team Mode but by doing it, you will gain more experience points.
