I don't know about basic/normal attacks but i think they are random, and clicking someone will only be applicable if you use a mystery but some ninjas are designated to attack someone with given condition (e.g. he/she will attack the one with the lowest hp in group).

standard attack "always" attack ninja in front of you, unless your opponent have ninja or puppet that attract standard attack (for exampale hinata will usually attract enemy standard attack). but usually there are kind of standard attack that ignore this skill and keep attacking ninja in front of him (example here would be naruto)

now mystery attack, can target enemy ninja but u have to click your target first and you have to target first before activate your mystery

Also usually if you are on auto or if you use a mystery without targeting, it will always hit someone with the lowest HP or if it is an interrupting skill, it will stop an opponents skill.

Sigh, do you even play the game?

I just did Sage Battfield, I have Kisame in the back.. he is behind a ninja but the person I was battling attacked him... EVERY SINGLE ONE OF HIS NINJAS.

There would have to be a ninja in front of kisame to prevent that. If not then thats what would happen. Or if he had lowest HP all mystery would hit him.

i did so i knew what i talking about, lets clear thing first here, in your post you only said you never attack a certain ninja even though you click them. attack with what? mystery? or standard? what is enemy ninja using? do they have puppet? do they have ninja that attract standard attack(neji / hinata)?.
you not even state who your enemy main. asking for help but not clearly say anything.

sorry i was writing this with full emotion before edit. after reading your reply to my answer before, i think you've mistaken "chase" with attack, you know chase, right?
if it was not chase, it is impossible to attack ninja that behind other ninja, unless you was facing 4 lightning main whose attack low hp, and your kisame in low hp which is impossible.

So people give you an answer and you question us? Like others have said, you cant target ninjas with auto attacks, they attack directly in front of them unless there are clones/puppets/neji/hinata ninja who attract attacks, otherwise the only way to aim at a ninja is with targetting them and then using a mystery skill.

Let me clear this up for you.

Standard attacks only attack the person in front of you, generally. However, there are a few exceptions.
1. Some Characters (Earth Mains) have the option of attacking the entire row as their standard attack.
2. Some Ninja (Hinata) has a mystery that attracts any normal standard attack if they are in the front row.
3. Lightning Mains have the option of using "Lightning Assassination Sword", which attacks the person with the lowest HP on your team, instead of the person in the front. Some characters, like Playboy Sasuke, also have this option.

If, say, the lightning main snaked his way to Kisame and started a combo, then every one of your opponent's characters (assuming he has a decent team) would then proceed and chase at Kisame, following the original combo starter.

Mysteries work differently. If you use a mystery, it will go off on the character that you highlighted (you know, by clicking on them), as long as you are not on auto. If you ARE on Auto, the computer will, by default, attack the person on the opposing team that has the lowest HP.
