Same way you counter any mystery's, with someone who disables. Just don't rely on chase disables and you will be fine. All he does is acupuncture, steals chakra, removes debuffs and immobilizes. He himself isn't a big deal but the rest of the team is what is a pain to deal with.
He is often used with one or two healers/debuff clearers, so disabling him alone is not enough. Unless you are lucky enough to interrupt his mystery, and I say 'lucky' because it is impossible without some sort of mystery delay or if you predict when he is going to use mystery... Imo a second turn 1 controller is necessary, like fire main and masked man, to control both Madara and the debuff clearer.
