Hmm, let me contribute a bit for this topic regarding :

Mains
The reason why there are 5 type of main is because Orochimaru (that crazy researcher+ninja) wanted to have a spare body ready if anything happen to his current body. Also, why stop at 1 type of body when you can have 5, plus the gender bender can help him in his (or her) quest in gathering all the ninjutsu, kinjutsu or whatever jutsu there is in the world; either by deception, coercion or just plain seduction (look at wind main, i say a lot off ninja will do anything for her lol)

Ninja
Well Orochimaru have his way, and as seen in manga he is a resourceful person whom were able to set up a ninja village (sound) and, make way to hatch a plan to destroy Konoha using not just his village, but also the village of the hidden sand. Plus he were also an ex member of Akatsuki until he split and make his own group (except he didnt add what most of us will do, but Anko may say otherwise ;) In short, those ninja are either rogue ninja, or expelled by they village; or just plain clone .... and some, recruited by Orochimaru organization himself.
