The general rule of thumb is to replace ninjas who's equipment you want to transfer over to the "newcomer" i.e. Got a hinata? Replace her with a Kimimaro to have him keep her tank gear.

equipment tends to get switched around when you move different team members in and out of the 4 "battle" slots.

for example during 9tails world boss when you make your 9tails team they get the equipments all mixed up so when you switch back after event the equipment is re-arranged

options:
*level all gear equally
*dont switch your main 4 ninjas once you have them the way you want
*deal with the mix ups during ninja swaps and re-arrange accordingly
